We first present a model for continuous cell culture coupling the intra-cellular metabolism of the cells to the external variables describing the state of the bioreactor. We show that the ratio between the cell density and the dilution rate is an ideal control parameter to fix a steady state with desired metabolic properties and that toxic byproduct accumulation may drive the appearance of multiple steady states. Besides when the heterogeneity in the culture is taken into account the metabolic landscape turns more complex including multiple metabolic switches. Then, these results, combined with the Maximum Entropy principle, were exploited to solve the inverse problem, i.e., given the dilution rate and the cell density in a chemostat to infer the consumption and production of specific metabolites in the culture. We test the consistency of our results in a toy model of a metabolic network and in real experimental data and show that our approach to infer metabolite concentration outperforms standards techniques in the literature.
